Visual or graphic representations of abstract data are important tools that provide ways of interpreting large data sets of scientific results. Various data mining methods can be applied in order to analyze data from several aspects and summarize it into an accessible format. Sequence alignment outputs have large data sets, which are difficult to analyze, explore, and understand at once. This problem led to an emergence of several bioinformatics analysis and visualization tools. In this thesis we performed a comparative study to show some of these techniques. Also, we presented their features and functionalities in which biologists can facilitate the important information using visual tools. Furthermore, we developed a new analysis and visualization tool BLAST-AV using BLAST output. This tool helps biologists to efficiently analyze the genes with highest query coverage and identities. The major objectives of this thesis are: to provide a comparative study of some BLAST analysis and visualization tools, and to develop a new approach of BLAST analysis and visualization tools.
