The 16S rDNA gene from ten marine isolates was sequenced and analyzed. All of the isolates had cultured terrestrial <italic>Bacillaceae</italic> counterparts except one, which appears to be of true marine origin. We also sought to characterize membrane pigments produced by all but two of these marine isolates. While rhodopsin-like proteins were ruled out, the nature of the pigment(s) is as of yet unknown, and further work will be necessary to fully characterize them.Subjects--Topical Terms:

A plasmid-encoded cassette that produces a truncated version of 5S rRNA was previously manipulated to include a cloning site where sequences of interest could be inserted. The limitations of such insert sequences were surveyed, focusing on length, sequence, and structure of the insert. A library of random 13mer and 50mer sequences, fragments of the <italic>E. coli</italic> 16S rRNA, and a previously described nickel-binding RNA aptamer were characterized. All inserts were expressed at high levels without obvious effects on the host and were as stable as natural transcripts. The insert sequences could be easily detected using complementary probes and thus serve as useful taggants to label modified organisms prior to their release into the environment.

Monitoring systems that rely on nucleic acid recognition are clearly affected by the accessibility of the target sequence to its probe. Non Watson-Crick interactions contribute significantly to the three-dimensional folding of RNA. Understanding the rules that govern these interactions will help to predict folding in RNAs of unknown three-dimensional structure and aid in the design of more effective rRNA-targeted probes which are not hindered by inaccessibility. The survey of all non-canonical interactions in the ribosomal RNAs was done by systematically digesting their recently solved tertiary structures using bioinformatics. The results are presented as part of a database maintained by the laboratory and can be accessed from http://prion.bchs.uh.edu/bp_type.

Microbial monitoring is important in many aspects of human life and is an important priority for space missions, where microbial contaminants can pose serious risks to crew and instruments alike. A set of 30 species- and group-specific probes targeting bacteria was developed. All probes in this set work under the same conditions and at the same temperature (42°C), and can detect as low as 20 ng of target 16S rRNA. A variety of assay formats are proposed for such probes, including molecular beacons and DNA microarrays. The feasibility and robustness of this approach for a monitoring system in space is demonstrated.
