This dissertation comprises three areas of research. First, I use sequenced genomes and functional genomic data to address basic questions about the evolutionary process. This approach reveals two factors influencing the rate of molecular evolution in yeast: protein dispensability and number of protein-protein interactions. Second, I present two novel methods for application to evolutionary analysis of genomic data. An algorithm for the identification of putative orthologs in the pairwise comparison of two genomes, rsd (reciprocal smallest distance) offers a straightforward improvement on the usual practice of taking reciprocal best blast hits. A correction on estimates of synonymous divergence provides a measure of evolutionary distance that is more likely to reflect the pace of selectively neutral processes. Third, I apply phylogenetic, population genetic, and genomic analytical tools to a dataset of genomic deletions in 100 clinical isolates of M. tuberculosis. This analysis leads to several results. In conjunction with epidemiological data, phylogenies reveal three large phylogeographic regions of M. tuberculosis. Interestingly, a host's region of origin is predictive of the strain of M. tuberculosis he carries, and this association remains strong even when transmission takes place in a cosmopolitan urban center outside of the region of origin.Subjects--Topical Terms:
