Optical Mapping (OM) is an approach for the rapid construction of ordered restriction maps from individual surface-mounted DNA molecules following endonuclease digestion. Whole genome OM was developed and applied to the analysis of E. coli K-12, D. radiodurans, pathogenic E. coli O157:H7 and Homo sapiens genomes. An Nhe I map of E. coli K12 M1665 (4.6 Mb) was constructed by OM. The 150-fragment optical map had a relative sizing error of 5 per cent for fragments >5 kb. An Nhe I map of Deinococcus radiodurans (3.1 Mb) genome was generated both by a manual map alignment process and by Gentig, a map construction program based on Bayesian inference. A second Deinococcus radiodurans chromosome (416 kb) was discovered using OM. An approach was developed to link sequences to Optical Maps mediated by Southern blotting, which can be used to place any sequence, including a single sequence read on an Optical Map. Whole genome Optical Maps provided scaffolds for facilitated sequence assembly, verification and gap closure in whole genome sequencing projects of Deinococcus radiodurans and E. coli O157:H7. The comparison of the Nhe I Map of E. coli O157:H7 with that of E. coli K-12 facilitated strain variation studies. A pilot project for the construction of a high-resolution reference map of the whole human genome was carried out. The preliminary data corresponded well with the statistical model proposed by Lander and Waterman. Sample preparation methods for OM was applied in Scanning Force Microscopy (SFM) to examine surface mounted DNA molecules and combine OM with SFM. Finally, Scanning Electron Microscopy was used to study electronic charge distribution on OM surfaces to provide a theoretical basis for improving surface treatment conditions and engineering OM surfaces by nano-fabrication.
