Post-translational modification of histones is a highly conserved mechanism for modulating the dynamic structure of chromatin and is involved in transcription regulation. Histone H3 lysine 9 methylation is a hallmark of heterochromatin formation and gene silencing in a wide range of eukaryotes. In <italic>Tetrahymena </italic>, this modification and heterochromatin formation occur exclusively in the developing macronuclei, in association with the DNA sequences targeted for deletion. RNA-mediated gene silencing has recently been implicated in the initial targeting of H3 lysine 9 methylation and heterochromatin formation in <italic>S. pombe</italic>, as well as in the developmentally regulated DNA elimination in <italic>Tetrahymena</italic>.

Genetic studies were conducted to further understand the mechanism of DNA elimination in <italic>Tetrahymena</italic>. Mutating the lysine 9 residue in H3 prevents its methylation and disrupts DNA elimination, but does not affect the accumulation of small RNAs. Knocking out the <italic>TWI1</italic> gene, which is required for the accumulation of small RNAs and DNA elimination, also abolishes H3 lysine 9 methylation. This indicates that small RNA generation is upstream of H3 lysine 9 methylation, which is in turn required for DNA elimination in <italic>Tetrahymena</italic>
