In this dissertation, I will show examples of using statistical mechanics tools (especially those used to study fluctuations and stochastic processes) to analyze and solve biomolecular problems. First I describe how to use adapted Gaussian statistics to solve equilibrium conformations of protein and mechanical unfolding problems. Then I give an example of analyzing complex dynamics of protein. Last but not least, I show how to use stochastic methods to solve intramolecular motions of peptides and intermolecular kinetics between proteins or protein-ligand systems.
