Twinning is a complex trait with negative impacts on health and reproduction that causes economic loss in dairy production. To identify genomic regions or genes associated with twinning rate, quantitative trait loci (QTL) mapping based on linkage combined with linkage disequilibrium (LLD) and individual marker associations was conducted across the genome using high-throughput SNP genotypes. A total of 9,919 single nucleotide polymorphism (SNP) markers were genotyped with 200 sires and sons in 16 half-sib North American Holstein dairy cattle families. Linkage disequilibrium (LD) was estimated using these genotypes. The analysis of maternally inherited haplotypes revealed strong LD (r2 > 0.8) in genomic regions of approximately 50 kb or less. While LD decays as a function of genomic distance, genomic regions within genes showed LD patterns which deviated from expectation. The linkage disequilibrium pattern observed in this study indicated LD in the current dairy cattle population could be exploited to refine mapping resolution. After SNPs were genotyped, informative markers were selected for genome-wide association tests and QTL search. Thirteen markers significantly ( p < 2.3 x 10-5) associated with twinning rate were detected across the genome. Three regions on separate chromosomes were identified by LLD analysis at p < 2.3 x 10-5. Single marker association analysis and LLD mapping were complementary tools for identification of putative QTL in this genome scan. A twinning rate quantitative trait locus (QTL) has been detected on chromosome 5 (BTA5) in the North American Holstein and Norwegian dairy cattle populations. Using increased density of SNP marker association tests and LLD, the position of the QTL was refined using 358 North American Holstein bulls. Significant signals were detected at the 69 Mb region of BTA5, and two more significant regions were observed using LLD. Evidence of association between IGF1 (64 Mb) and twinning rate were identified by LLD and haplotype association tests. Though genomic regions associated with twinning rate were identified, additional efforts will be required to identify and confirm causative SNPs associated with twinning rate on BTA5.
