A molecular phylogenetic study of Selaginella subgenus Tetragonostachys (Selaginellaceae) was conducted to infer whether the subgenus is monophyletic, to test the existing sectional classification, and to explore evolutionary relationships among members of this cosmopolitan subgenus. The chloroplast rbcL gene was sequenced from 40 taxa in S. subg. Tetragonostachys, comprising approximately 90% of the group. Together with additional taxa in Selaginella, the phylogeny based on rbcL resolved the isophyllous S. subg. Tetragonostachys as monophyletic, nested within anisophyllous lineages. The isophyllous character state in S. subg. Tetragonostachys is interpreted as a reversal to the ancestral character state in Selaginella. Within S. subg. Tetragonostachys, terminal clades were resolved that correlate with morphological characters. These include an "incurling branches" clade, a "dorsiventral strobilus" clade, a "fragmenting stems" clade, and a "red pigmented microphylls" clade. Two morphological characters used in existing classification schemes, upright growth habit and microphyll base attachment, were shown to be homoplasious. The topology of S. subg. Tetragonostachys points to an Old World origin for the group, with early diversification of lineages prior to the rifting of major land masses, in addition to more recent diversification. Within the subgenus there is a clade with members disjunct among Africa, India, and Madagascar; a clade exhibiting an Appalachian and North African disjunction, and a clade restricted to the deserts of southwestern North America. The nuclear encoded ribosomal Internal Transcribed Spacer regions (nrITS-1 and nrITS-2) were also sequenced for all taxa included in the rbcL phylogeny. The resulting data set was analyzed both independently and combined with rbcL. The nrITS phylogeny and the combined nrITS+rbcL phylogeny were largely congruent with the rbcL topology. Additionally, three potential hybrids were investigated using nrITS sequence data, to determine parentage. For each putative hybrid specimen, cloning and sequencing of nrITS uncovered two distinct nrITS haplotypes, which were correlated with nrITS sequences of the presumed parental taxa. Finally, a cursory survey of isozymes in the hybrids confirmed the parentage determined by nrITS, and suggested that one of the hybrids is a triploid, whereas the other is an allotetraploid, and may represent a viable species.
