The second part of this thesis applies the above technique to several other organisms. It illustrates what features of the process of mutation are shared and which vary from organism to organism. By contrasting the mutational patterns of humans, mice, chickens, and mosquitoes I can describe how the rules behind mutation are evolving. There is a general slow drift in the mutational propensities of individual sequence-motifs over time that is punctuated by large shifts in the mutational parameters associated with entire classes of motifs (such as a dramatic elevation in mutation rates of CpCpGs in chickens). The mutability of motifs within these differing classes, however, remains correlated across organisms.

The third part of this thesis uses the mutational biases described in part one to investigate selection on silent sites within human mRNAs. Understanding details about what real neutral mutation looks like it is possible to look for deviations from neutrality without invoking the genetic code and amino acid substitutions. The result is that it is possible to demonstrate that while for the majority of genes in the human genome synonymous codons are used in proportions determined simply by their mutational properties, certain specific genes, particularly those involved in development, are undergoing strong selection to maintain a different pattern of codon usage.
